I am about to sealed my wood but I dont know which step should be done first.

Should I use fill-it first and then CPES or it change nothing.

Always use the CPES first. The CPES will penetrate the exposed top layer of wood. If you use Fill-it first, you won't have that advantage. Fill-it will not penetrate the wood; but, Fill-it is made to bond with the CPES.
