When I pulled the fuse and relay for aux power, the trailer lights were still on. When the key is out, the lights are actually powered from the trailer battery. Some how the a circuit is looping through the truck tt lights pin.

From what you say, I gather that the lights are off when the trailer is disconnected from your truck making it clear the truck's wiring is the problem.
You're making progress. I doubt that you'll void your warranty if you pull apart the connector on your truck and look for a short. Quick and easy. If you don't find the problem there, I think it is a problem that should be covered under your truck's warranty.
Good luck and keep us posted.
