Hurricane hinge problem

I started making the hatch and I just realize that the hurricane hinge is not on the same level on both sides! What should I fill the space that the hatch is connected to? Am I doing something wrong? Now is too late to get another hinge, I'll have to make this one work.

Been there, done that! Place a 1/8" or 1/4" piece of 1" wide aluminum flat stock under the horizontal flange of the hatch-side hinge piece ... be sure to seal it well on both sides (you'll probably want to use counter-sunk flathead screws into the hatch to keep the flat stock in place).

Though I think Grants suggestion is a better one;

I have used a ripped down (to 1/4") piece of the composite 5/4 deck material.

As long as its not Wood...or anything else that will rot.
