My Benroy will be a 5' X 9' type as well. I think the 1/4" gap is a good idea in general. It's not like you will miss that combined total of 1/2" for storage space. The 1/4" gap is easy to set up with some 1/4" shim stock (temporarily attached to the sides & double-back tape) used to locate the framing and fasten it together. On the road & bouncing along you may want a bit of "slop" at that point, so things can move around a little & not grind the hatch against the sides causing wear points or binding. The hinge can be pinned to keep any side to side movement out of the picture.
There's no reason you can't gap it at .063" with a feeler gauge if you want, but is this really necessary for a hatch when you can't even see it anyway? With a proper design & seal, it can't leak or move.
