I will be using two solar controllers. A a PWM and an MPPT feeding into one battery. The PMW is attached to a remote set it in the sun panel the MPPT attached to the 180W, stuck to the top, solar panel. Will they interfere with each other?

No, its pretty common to run multiple controllers to a single battery bank. But, didn't you get a Sunsaver MPPT? You can run the two panels in parallel if they have a Vpmax within 10%. The panel in the shade won't put out much but the one in the sun will work just fine and you'll get more output from the portable panel using the MPPT controller. I regularly connect 300 watts up to my SS, it will self limit its output to 15 amps if all the panels happen to be getting full sun at once.

One is 40+ volts (the reason I got the sun saver MPPT) the other is 12 what ever.

Oops, yeah, now I remember. Yeah, you'll need the two controllers.
