I have used the butyl tape type of sealants down the joints of metal roofs with great success (easy to roll down the overlapping seams). I have also had good experiences with butyl rubber caulk & a caulking gun. Back in my hippie daze...

I built a few van conversions and always used butyl rubber caulk to bed the windows & skylights with. You can use mineral spirits to wipe off the excess that squeezes out. This is what the big van conversion shops used too. It is often sold in the big-box stores as "Gutter Sealant". In the last few years, I have been using "PL Urithane" caulk for most projects of this type. I don't think there is anything better for long term outdoor exposure. The only downside is that it runs about $5. a tube.
