The epoxy should have been under the paint, not on top. At this point, short of stripping off all the top coatings and starting over with epoxy and maybe glass first, you're next option is to cover it all with something and that is going to mean extra weight no matter how you look at it. Did you radius the wall to roof corners on the exterior? If so, that will make it difficult to lay flat material over the trailer. If so, your best bet is glass cloth on top of a stripped down body. You will need to apply multiple layers of epoxy, 1 isn't going to do it. If you put a load of silicone over the "leaks" in the roof seams, that will all need to be removed and prepped prior to epoxy application. If you already have soft spots...it probably won't get any better over time.
